Mitochondrial markers are used to normalise, to fractionate and to claim a change in mitochondrial content, and only the first two of those are straightforward. A marker protein can change independently of organelle mass, and a fraction is an enrichment rather than a purification. Using mitochondrial markers properly

  1. Use a matrix enzyme as a mass marker, with care. Citrate synthase is a matrix enzyme conventionally used as a proxy for mitochondrial content because it is relatively stable across conditions. It is a proxy, not a measurement, and it can itself be regulated, so a change in it is a hypothesis about organelle mass rather than a demonstration.
  2. Use a respiratory chain subunit to ask a different question. A subunit of the respiratory complexes reports on the chain itself, which can change independently of matrix content under stress or in disease. Blotting one of each is far more informative than either alone.
  3. Always run the cytosolic counterpart. A cytosolic enzyme on the same membrane shows whether a mitochondrial fraction is contaminated and whether a cytosolic fraction is contaminated the other way. A fractionation shown with only its own marker is an unverified claim.
  4. Report enrichment, not purity. Differential centrifugation enriches; it does not purify, and adjacent membranes co-sediment. Blot markers for the endoplasmic reticulum and the nucleus too, and report the enrichment factor rather than implying a clean fraction.
  5. Pair protein markers with a functional or copy number measure. Mitochondrial DNA copy number and respiration measurements answer the content and function questions that a marker blot only approximates. Where the conclusion is about mitochondrial biogenesis, at least two independent measures are expected.

Preparing mitochondria without destroying them

Homogenisation strength decides the trade between yield and intactness, and over-homogenising gives more protein and broken organelles. Where function is to be measured, gentler is better and the yield loss is worth it.

Keep everything cold and work quickly. Mitochondrial proteins are proteolysed readily once the organelle is damaged, and a preparation that sat warm reports degradation rather than biology.

Imaging mitochondria

Antibody staining shows the network in fixed cells, and fixation itself fragments the network in some protocols, which is then reported as fission. Compare against a live dye before drawing morphological conclusions.

Morphology readouts need a defined analysis: branch length, network connectivity or a fragmentation index, chosen before looking at the images and applied blind.

Common questions

Is a citrate synthetase antibody a measure of mitochondrial content?
It is the conventional proxy, because the enzyme is comparatively stable across conditions. It is not a direct measurement and it can itself be regulated, so a change in it supports a hypothesis about content rather than proving one.
Why blot a respiratory chain subunit as well?
Because the chain can change independently of matrix content, particularly under stress or in mitochondrial disease. One marker from each compartment gives a far more complete picture than either alone.
What does the cytosolic marker lane tell me?
Whether the fractions are cross-contaminated. A mitochondrial fraction carrying a strong cytosolic signal is not the fraction the experiment assumed, and a cytosolic fraction carrying mitochondrial signal is equally informative.
Can I claim more mitochondria from a marker blot alone?
Not convincingly. Pair it with mitochondrial DNA copy number or a respiration measurement. Claims about biogenesis are expected to rest on more than one kind of evidence.
