Plasmid preparation looks like one technique at four scales and is really two products. Small preparations exist to screen colonies and be discarded. Larger preparations feed transfections and animals, where endotoxin, supercoiled fraction and consistency matter, and where the column chemistry that suits screening starts to fail.

Choosing the scale and the grade
- Size the culture to the copy number. A low copy or large construct yields far less per millilitre, and the column will not compensate. Scale the culture rather than overloading a column, which reduces both yield and purity.
- Match the grade to the downstream cells. Screening tolerates anything. Transfection of primary or immune cells needs endotoxin control, and animal work needs more. Ordering the cheap grade for a sensitive application produces a biological response nobody attributes to the DNA.
- Specify the supercoiled fraction. Mass says nothing about the fraction that is intact supercoiled plasmid, which is what transfects. Two preparations at the same concentration can perform very differently.
- Sequence before scaling. Whole plasmid sequencing costs little and catches rearrangements that a restriction check misses. Doing it before a large preparation avoids making milligrams of the wrong construct.
- Buy the large preparations where labour dominates. At milligram scale the consumables and the hands on time frequently exceed a service quotation, and the service returns a certificate. Price the labour before defending the in house route.
Two products under one name
A screening preparation and a transfection preparation share a chemistry and nothing else that matters. One is judged on speed and cost per sample, the other on endotoxin, supercoiled fraction and consistency between lots.
Decide which you are making before choosing the kit. Most disappointment here is a screening product used for a transfection job.
Records make a construct reusable
Keep the full sequence, the strain, the preparation date, the concentration and the supercoiled fraction against the construct identifier. Those five fields stop a laboratory remaking DNA it already owns.
The same record answers the question a partner or a reviewer asks two years later, which nobody can reconstruct from a tube label.
Common questions
- Why is my yield low?
- Copy number, construct size, culture density or an overloaded column, in that order. Scaling the culture and respecting the column's stated capacity fixes most cases.
- Does endotoxin matter for transfection?
- For robust immortalised lines, often not. For primary cells, immune cells and anything in animals it matters considerably, and the response it provokes is easily mistaken for an effect of the construct.
- When should preparation be outsourced?
- At milligram scale, when a defined endotoxin level is required, or when the labour displaces more valuable work. Below that, kits are simple and cheap.
