Normalise for analysis first. Some per-sample prices end at FASTQ files and others include alignment, counts and a report, and that difference is usually larger than the difference between providers.
Ask what happens to a sample that fails incoming QC: dropped, re-prepped at cost, or run with a note. On projects with precious or marginal samples that policy is a real cost.
